QUAST
Quality Assessment Tool for Genome Assemblies
QUAST performs fast and convenient quality evaluation and comparison of genome assemblies. It is maintained by the Gurevich lab at HIPS (https://helmholtz-hips.de/en/hmsb). For the most up-to-date description, please visit http://quast.sf.net. Below are just some highlights. QUAST computes several well-known metrics, including contig accuracy, the number of genes discovered, N50, and others, as well as introducing new ones, like NA50 (see details in the paper and manual). A comprehensive analysis results in summary tables (in plain text, tab-separated, and LaTeX formats) and colorful plots. The tool also produces web-based reports condensing all information in one easy-to-navigate file. QUAST and its three follow-up papers (MetaQUAST, Icarus, QUAST-LG) papers were published in Bioinformatics; the last paper (WebQUAST) is out in Nucl Acid Research. -

itom is an open source software suite for operating measurement systems, laboratory automation and data evaluation. One main application of itom is the development and operation of sensor and measurement system for instance in a laboratory environment. Therefore, the software has to be able to communicate with a wide range of different hardware systems, such as cameras or actuators and should provide a diversified and as complete as possible set of evaluation and data processing methods. Additionally, the rapid prototyping of modern measurement and inspection setups requires a system, where parameters or components can easily be changed at runtime, necessitating the availability of an embedded scripting language. Finally, when operating a measurement system, it is also desirable to extend the graphical user interface by system adapted dialogs and windows. xrayutilities is a python package used to analyze x-ray diffraction data. It can support with performing diffraction experiments and used for common steps in the data analysis. It can read experimental data from several data formats (spec, edf, xrdml, ...); convert them to reciprocal space for arbitrary goniometer geometries and different detector systems (point, linear as well as area detectors); for further processing the data can be gridded (transformed to a regular grid). PyRPL turns your Red Pitaya into a powerful analog feedback device.
The Red Pitaya is a commercial, affordable FPGA board with fast analog inputs and outputs. This makes it useful for quantum optics experiments, in particular as a digital feedback controller for analog systems. Based on the open source software provided by the board manufacturer, PyRPL (Python RedPitaya Lockbox) implements many devices that are needed for optics experiments with the Red Pitaya. PyRPL implements various digital signal processing (DSP) modules (see features below). It allows to arbitrarily interconnect the available DSP modules and retrieve signal values on timescales below 1 ms. The graphical user interface (GUI) provides a realtime display of the various measurement instruments and allows the easy configuration of DSP signal chains and feedback controllers. At the highest abstraction level, arbitrary feedback sequences can be defined to fulfill tasks as complex as approaching and locking a resonance of a high-finesse Fabry-Perot cavity (tested up to finesse=100,000). -

Superconducting QUantum Interference Devices (SQUIDs) control software
OpenSQUID is a Python framework for the control of SQUID (superconducting quantum interference device) readout electronics. It currently supports the Star Cryoelectronics PCI-1000 electronics with PFL-100 and PFL-102 flux-locked loops. Simultaneous operation of both PFL-100s and PFL-102s from a single PCI-1000 is supported. More features are under development. The software is implemented in Python and aims to be easily integrated with user-defined measurement and control code. -

Botnet Detectors Comparer
Compares botnet detection methods
Compares botnet detection methods by computing the error metrics by reading the labels on a NetFlow file. The original NetFlow should have a new column for the ground-truth label, and a new column with the prediction label for each botnet detection method. This program computes all the error metrics (TPR, TNR, FPR, FNR, Precision, Accuracy, ErrorRate, FMeasure1, FMeasure2, FMeasure0.5) and output the comparison results. It also ouputs a png plot. The program can compare in a flow-by-flow basis, or it can apply our new botnet detection error metrics, that is time-based, detects IP addresses instead of flows and it is weighted to favor sooner detections. TEACUP
TCP Experiment Automation Controlled Using Python
TEACUP automates many aspects of running TCP performance experiments in a specially-constructed physical testbed. TEACUP enables repeatable testing of different TCP algorithms over a range of emulated network path conditions, bottleneck rate limits and bottleneck queuing disciplines. TEACUP utilises a text-based configuration file to define experiments as combinations of parameters specifying desired network path and end host conditions. When multiple values are provided (e.g. for TCP congestion control algorithm), an experiment is made up of multiple tests. For each experiment and test, TEACUP collects a range of data, such as tcpdump files of traffic seen or TCP stack information (e.g. using Web10G). TEACUP also collects a variety of metadata from the end hosts and bottleneck router, such as the actual OS/kernel version(s) used. TEACUP also provides some simple tools for analysing the results of experiments, such as plotting a flow's experienced RTT over time. -
